can you get a bigger litter tray? or move it a little so his bum "fits". You can buy corner litter trays which may help?

get an underbed storage box 
theyre bigger so more room for him, so hopefully he'll poop inside, and the sides are higher so he wont pee/poop over the edge by acccident
oh and put your hay rack (if you have one) above the litter tray, and all other hay inside the litter tray, as bunnies love to poo and eat at the same time.
