Definitely put another litter tray in the run. I have a cat litter tray in my run inside an old kitchen bin, which keeps the litter/hay dry and makes a nice hidey hole :)
If your Dad agrees, putting some paving slabs under the run would make it much easier to keep clean even if he does miss...

Are the flying saucers the mini ones? Unfortunately I think they are too small for anything but robos, you might be better off with medium ones, or medium Silent Spinners fit hybrids I think :) they often come up second hand on ebay for pennies.
I would keep the wire door, but cut a hole in it and add a short tunnel entrance, then stuff the whole hutch full of lovely hay - makes a nice cosy burrow :) you could also hinge the roof for ease of cleaning if it doesn't open already.
The run bit looks brilliant :) loads of space.
Out of curiosity - I was under the impression that one of the problems with eglus is that the walls are very thick, making the internal measurements of the housing parts a lot smaller than they appear - do you have the internal dimensions at all?
