It could be from his hay and straw as I am not sure if they are dust free or not, can anyone recommend some good straw and hay to use for him, to help ensure he doesn't get them again?
 
It's not always due to hay and straw. I've had two separate incidences of it in bunnies who were part of a group and only one bun was affected each time. Sometimes they are vulnerable to ear mites and there's not much you can do other than treat them and do a thorough clean and disinfect their home.

Lots of us use farm baled hay with no issues at all. It's cheap and the bunnies adore it. I hope your rabbit's ears are better soon, did the vet give an injection?
