He could have ear mites, an ear infection. May have gotten water in his ear by accident or have a foreign body in there like a bit of grit or dust?
 
Is he doing it a lot? Have you noticed him scratching his ears? As OXBunnyta said it could be a number of things, can you try having a gentle look into his ears, if it is ear mites you are likely to be able to see crusts but he may not allow you to touch his ears as it will be painful for him. One of my rabbits had ear mites and I had a look into her ears with a torch as her ears were sore so she wouldn't let me touch them, vets will be able to have a proper look and give correct treament, spot on from shops you can buy often don't work.

Lily did this..I had to clean her ears....she just had filth!! (there is a reason why...she couldnt stand on her back legs to clean them)
 
When Mischa has an ear infection he shakes his head and fidgets with his ears a lot, itching them and shaking like he's annoyed with them.
