Congrats on getting carpet. You're right, it is much better for their feet. 
You can train your buns to use a litter tray and put that in their cage, so that you only have to lift the tray out and clean that, it saves a lot of time. If they pee on the carpet all the time, I'd wash it as often as you think it needs, i.e. when it's soggy to touch.
I used cardboard and towels for one of my buns who couldn't use a litter tray (she had incontinence problems) and I changed wet patches daily with a full clean out once a week. :wave:
